I have tried writing out some C64 disks from stream files, but not a lot of luck yet getting them working reliably. I think many may not be aligned to index hole, or else my drive has the hole aligned differently from the drive it was read with... I haven't tried reading and writing with the same drive, which may have more success. :)

For C64 we'd recommend going through G64 conversion anyway which will give you a full verify.

It may be you are encountering an issue with index or maybe even bleed from 40 -> 80 tracks. Have you tried creating a G64 from one of these clones? Does it work?

Yes, G64 mostly works fine with fully erased disks.

You will need the same if you copy them.
It's always a good idea to check which tracks and parameters are selected for the copy and why - the upcoming 2.51 release will optionally display all of this information for each track, not just the summary as it is now.
