A while ago I saw a case where the same happened with a Macbook setup running Win 10. The setup had previously worked, then it didn't work, and later started working again. The cause remained a mystery...

KryoFlux doesn't care about the format which is used. As long as the disk are originally written in certain way (tracks are aligned to the index signal), they can be blindly read and written back to fresh disks, given that the disks are still in ok condition.

Interesting. Never heard of anyone washing the floppies like that. :)

Lately I've been using a microfiber cloth with water/isopropyl mix to scrub both sides while rotating the disk. Tho I have a 3D-printed frame and a center knob aiding in holding and rotating the disk.

Either there's something wrong with the drive (dirt in the bottom head... do other disks read ok?), or the disk itself. About 1/3 from the beginning of the bottom side (side 0) tracks of the disk is just noise, which then gradually is becoming readable towards the inner tracks. Top side (side 1) is ...

If possible, upload the raw files of the dump to sendspace/gdrive/etc. and someone usually can quickly check the dump and find the possible cause for the error.

Ok, that's because Amiga disks are always twosided, so you can capture raw data from selected side (-g0 -i), but not do analysis on selected side (-g0 -i5) alone.

The -g side switch is only effective up to the next -i format switch.

You can select side with -g0/1 before -i5.

If the disks seem to be in good condition I'd just do a dump of first couple of tracks and look at the scatter plot of the UI. Two horizontal lines would point to FM and three lines to MFM formatted disks to begin with.

Well in that case you needed to alter the image. With the "software scheme" (on some platforms and especially with hard drives this behavior is reality) the image stays intact and is accessible as is.
