Where do you live, if the board has been damaged and it would be viable to try getting it repaired instead of buying a new board?

There's Keir's open source Disk-Analyser which can convert from raw to IPF but I've never tried it so don't know what formats does it support.

Did you try the 3.00 after running 2.72, or was the board unpowered/reset in between?

The firmware is loaded on the first use after each powerup, and if you first try 2.72 and then 3.00 you're using the 3.00 software but with the 2.72 firmware loaded.

The break is generated by the drive when the write current is removed from the heads. Some generate larger glitch, some shorter. KryoFlux, or DTC, when writing from raw files just writes the track from index to index as it has no further knowledge if a break should be made to appear somewhere else. ...

The erase jumper is normally kept in the open position. Only to be closed in a rare occassion that something might've corrupted the unused flash making the CPU try to start executing code from the flash.

And again, how do the LEDs on the board behave when you try to use it?

It's "by design" because the software was never meant to be used with a 40 track drive.

How do the LEDs on the KryoFlux look like? When the board is connected the red LED should lit up. On first use with the software the firmware is loaded and the yellow and green LEDs should light up and start flashing alternatively to indicate that the board is ready to use. If only the red LED is on...

You might be able to use HxC Floppy Emulator software to convert .ssd/.dsd imagefiles to a KryoFlux .raw format which you could then write to a real disk.
